Intercom vs Zendesk

Pick Intercom if most of your volume is chat an AI agent can answer and you want Fin at $0.99 per outcome, or if your agents settle Shopify problems with a $0 replacement order, gift card credit or a discount code. Pick Zendesk if phone and social messaging carry real volume, or if you want AI billed only when a resolution is verified. Both let agents refund Shopify orders from the ticket, Intercom on every plan and Zendesk on every Suite plan, and Zendesk's agents can also cancel an unfulfilled order. For our ten-agent example, Intercom Advanced comes to $1,840 a month and Zendesk Suite Team to $1,975 on committed AI volume.

What each costs

We priced ten agents on annual billing, because annual rates are what we hold on file for both. The team answers email, live chat and Instagram DMs, assigns conversations automatically, refunds Shopify orders from the ticket, and runs an AI agent that produces 1,000 billable AI events a month.

That team needs Intercom Advanced, the first plan with round robin assignment, the Workflows builder and the free Instagram app. On Zendesk, Suite Team covers it. Messaging, live chat and Instagram are in the Suite, its omnichannel routing assigns conversations by agent status and capacity, and the Shopify sidebar app refunds orders on every Suite plan. Suite Professional adds skills-based routing and the export tools Team plans lack, so we price it as well.

Intercom Advanced:

  • Seats: 10 × $85 = $850 a month
  • Fin: 1,000 outcomes × $0.99 = $990
  • Total: $1,840 a month, or $22,080 a year
  • Optional unlimited Copilot: 10 × $29 = $290, for $2,130 a month. Without it, each agent gets 10 Copilot conversations a month free

Zendesk Suite Team:

  • Seats: 10 × $55 = $550 a month
  • AI: the plan includes 5 automated resolutions per agent a month, which we count as 50 for ten agents. The other 950 cost 950 × $1.50 = $1,425 on a committed volume, or 950 × $2.00 = $1,900 pay-as-you-go
  • Total: $1,975 a month committed ($23,700 a year), or $2,450 pay-as-you-go

Zendesk Suite Professional, if you want skills-based routing or the export tools:

  • Seats: 10 × $115 = $1,150 a month
  • AI: 10 included per agent, so 100 for ten agents. The other 900 cost 900 × $1.50 = $1,350 committed, or 900 × $2.00 = $1,800 pay-as-you-go
  • Total: $2,500 a month committed ($30,000 a year), or $2,950 pay-as-you-go
  • Optional Copilot: 10 × $50 = $500, for auto assist to suggest Shopify refunds and cancellations for an agent to approve. The sidebar refunds work without it

What the headline leaves out:

  • Intercom's WhatsApp, SMS, phone and email campaigns are pay-as-you-go, and none of those rates are on the pricing page
  • Zendesk bills call minutes and numbers by usage
  • The 1,000 events are not the same traffic on both sides. Intercom counts an outcome when a customer stops asking for help after Fin replies, and when a Procedure ends in a handoff. Zendesk's resolution tiers leave out both. The same month of conversations will produce more billable events on Intercom
  • Intercom's pricing page was offering new customers 35% off Essential on 2026-10-29. Essential has no round robin or Instagram, so this team can't use it

Shopify orders

Both help desks let an agent refund from the ticket, so the difference is in the other remedies. From the Intercom inbox, an agent can refund selected line items or shipping, create a $0 replacement order, issue gift card compensation up to 150% of the order total by default (admins can set another limit), and list, create or disable discount codes. Cancellations, returns and exchanges still have to be done in Shopify, and order edits only happen through a replacement or draft order. On the AI side, Fin for ecommerce runs order status, returns, refunds, exchanges, and order updates or cancellations through Procedures and Shopify's APIs, and each completed Procedure is a $0.99 outcome.

Zendesk's Shopify app in the ticket sidebar lets agents refund a whole order or selected line items, restock, refund shipping and cancel an unfulfilled order, on every Suite plan. With the Copilot add-on ($50 an agent a month paid yearly, Professional and up), auto assist can suggest those actions for an agent to approve, and Zendesk's Copilot page says it can process returns with agent oversight, following procedures written into your knowledge base.

In our experience, refunds and replacements are the tickets that pile up after a shipping delay. If your fix for a late parcel is a free replacement or store credit, Intercom's agents send it without leaving the conversation. If it is cancelling before the order ships, Zendesk's agents can do that from the ticket and Intercom's have to open Shopify.

AI agent billing

Intercom is cheaper per unit and Zendesk is stricter about what it bills. Intercom bills its $0.99 outcome when the customer confirms the issue is resolved, when the customer doesn't ask for more help after Fin responds, or when Fin completes a Procedure, handoffs included.

Zendesk charges $1.50 per automated resolution on a committed volume and $2.00 pay-as-you-go, with 5 included per agent a month on Support Team and Suite Team and 10 on Suite Professional. Since May 18, 2026 Zendesk sorts conversations into tiers, and its documentation says an assisted escalation and a contained resolution (the customer simply didn't ask for more) don't count against the allowance. Only a verified resolution does. If your customers tend to go quiet after a bad answer, Intercom's per-unit price advantage shrinks.

Phone and messaging channels

Zendesk handles this better. Telephony and messaging are in the Suite from Suite Team, IVR comes with Suite Professional, and Suite Professional allows up to 100 light agents, so colleagues can read tickets without paid seats. Zendesk's seat includes the phone features, and call minutes and numbers are billed per use. Intercom bills phone, SMS and WhatsApp by usage too, at rates its pricing page doesn't print, and Instagram needs Advanced.

Hosting, security and leaving

Intercom hosts data in the US, EU or Australia, but only for new workspaces on Advanced or Expert under a contract, and an existing workspace can't be moved. Intercom also keeps SSO and HIPAA support for Expert. Zendesk hosts data in the US, the European Economic Area, the United Kingdom or Asia Pacific, chosen through the plan on Suite Professional or the Data Center Location add-on otherwise, and HIPAA needs the Advanced Security or Advanced Compliance add-on plus a signed BAA.

Plan your exit before you sign with Zendesk. Its export tools aren't available on Team plans, which can export only through the REST API. On qualifying plans the tools are off by default until the account owner asks support, and its CSV exports leave out ticket comments and descriptions.
