Freshdesk vs Zoho Desk
Zoho Desk costs less at every comparable plan, and it puts WhatsApp, website chat and agent-side AI on cheaper editions than Freshdesk does. Freshdesk is the pick for a Shopify store that wants orders handled from the ticket. Its own Shopify app lets agents cancel and refund orders on every paid plan, from Growth at $19 an agent a month billed annually. An AI agent that refunds and updates orders by itself needs Freshdesk Omni, from Omni Growth at $29 an agent a month billed annually, and is metered by the session. So the question is whether order handling matters more to you than Zoho's lower seat prices.

What each costs
We priced a team of 10 agents on annual billing that needs a public knowledge base, custom reports, more than one SLA policy and automatic ticket routing. On Freshdesk that is Pro, the first plan with custom reporting, multiple SLA policies and intelligent routing. On Zoho Desk it is Professional, the first edition with round-robin assignment and agent collision detection.
- Freshdesk Pro: 10 × $55 = $550 a month, or $6,600 a year. Billed monthly it is 10 × $66 = $660 a month
- Zoho Desk Professional: 10 × $23 = $230 a month, or $2,760 a year. Billed monthly it is 10 × $35 = $350 a month
- The gap on annual billing: $6,600 − $2,760 = $3,840 a year in Zoho's favour
- Add chat and WhatsApp. Zoho Professional already includes them. At Freshdesk they come with Freshdesk Omni, where Omni Pro is $79 an agent a month billed annually: 10 × $79 = $790 a month, or $9,480 a year. That widens the gap to $6,720 a year
- Monthly billing costs proportionally more at Zoho. Professional is $35 against $23, about 52% more. Freshdesk Pro is $66 against $55, 20% more
The fees the headline leaves out:
- Freshdesk AI Agent: 500 sessions free, once per account, then $49 per 100. If the AI handles 1,000 conversations a month after the free 500 are used, that is 10 × $49 = $490 a month
- Freshdesk Copilot for all ten agents on annual billing: 10 × $29 = $290 a month. You can buy it for fewer agents
- Other Freshdesk meters: day passes for occasional users at $7 each on Pro, connector app tasks at $80 per 5,000, MCP actions at $15 per 1,000. Omni's voice add-on is $39 an agent a month billed annually ($47 monthly) on Omni Pro, plus call rates
- Zoho AI agents on Zoho's standard hosted models: 30 million tokens a month free, then $1.00 per million. Its Pro-tier model (GLM 5) gives 20 million free, then $3.00 per million. Zoho doesn't publish how many tokens a conversation uses, so we priced tokens. On the standard tier, 50 million tokens in a month costs (50 − 30) × $1.00 = $20. OpenAI models run on Zoho's keys have no free allowance and bill at OpenAI's rates. With your own OpenAI key, OpenAI bills you directly
- Other Zoho charges: call minutes come from your telephony provider and WhatsApp adds its own usage fees. Light agents, for staff who read tickets but don't reply to customers, are $6 a light agent a month on Standard and Professional, and Enterprise includes 50 before the same $6 add-on

Chat, WhatsApp and phone
Zoho Desk handles this better for the money. Standard brings one WhatsApp channel and one Business Messaging chat channel. Professional raises both to ten and adds telephony through a provider such as Twilio, Zoho Voice or Amazon Connect, with call-to-ticket and call reports. Enterprise adds multi-level IVR.
Freshdesk's core plans cover email, the customer portal and the knowledge base. Chat, WhatsApp, social messaging and phone come with Freshdesk Omni, which costs $10 to $30 more per agent than the matching core plan on annual billing, before the voice add-on.
Zoho has its own gates. Live chat through Zoho SalesIQ is listed only on Enterprise, and WhatsApp chatbots are Enterprise only. A team that wants a bot answering WhatsApp pays Enterprise rates at Zoho.
AI that acts on orders
Freshdesk handles this better, at two levels. On every paid plan, core or Omni, Freshdesk's own Shopify app shows a customer's orders, order status and shipping in the ticket, and lets agents cancel an order that hasn't shipped or give a full or partial refund, with options to restock and notify the customer. An admin can turn cancel and refund off for agents.
For an AI agent that does the work itself, Freshworks says Freddy AI Agent can process refunds, update orders, pull live shipping status and schedule exchange pick-ups, through integrations including Shopify, Stripe, PayPal, Wix and FedEx. Freshdesk's help center says those actions need Freshdesk Omni or AI Agent Studio, and it lists AI Agent Studio on Omni Growth, Omni Pro and Omni Enterprise only. So the entry point is Omni Growth at $29 an agent a month billed annually. Each conversation the AI handles uses an AI Agent session, so order handling is metered.
Zoho's nearest equivalent is Guided Conversations, an Enterprise-only bot that follows a flow you build and can place or cancel orders through integration blocks. The integration blocks Zoho names are its own apps (CRM, Connect, Cliq, Projects, Mail, Calendar); the page mentions third-party tools without naming any. Zoho publishes a free Shopify extension for Zoho Desk that opens a ticket for each Shopify order so agents see order details in Desk. Its Marketplace listing does not say it can refund, cancel or change an order. In our view, a Shopify brand whose biggest ticket type is order status should start with Freshdesk.
Agent-side AI and how it bills
Zoho Desk is the better value. From Professional, Zia's built-in model writes ticket summaries, helps with replies and writing, and predicts fields such as priority so workflows can act on them. On Express and Standard the generative features need your own OpenAI key. Freshdesk sells its equivalent as Freddy AI Copilot at $29 an agent a month billed annually ($35 monthly), on Pro and Enterprise only, so a Growth team can't buy it.
For the customer-facing agent the two meter differently. Freshdesk counts sessions and Zoho counts tokens. Zoho's published token rates are low, but you only learn your usage after running it. We find a session meter easier to forecast, because a support lead already knows how many conversations come in each month.
Limits on the cheaper plans
Freshdesk is the safer entry plan. Growth includes time- and event-triggered automations, roles and permissions and SAML SSO, with an API limit of 100 calls a minute. Zoho Express allows one workflow rule on the ticket module, keeps roles fixed, caps custom fields at 10 per module and macros at 2, and has no webhooks until Professional, which allows 5.
Zoho's own pages disagree on seat caps. The plan comparison puts Express at 5 users and Standard at unlimited, while the pricing FAQ says an upgrade takes you to "5 users in Standard". Get the cap in writing before you plan a team of six or more on Standard.
Leaving Freshdesk for Zoho is a supported path. Zoho names Freshdesk as a help desk it migrates from, with help from its team, on every paid edition.
